Which season was his last? And which season is the first I can hear the new actor? I want to compare.

From what I can tell from a quick look on the wiki, Johnston was fired after season 11, his last episode being season 11 episode 19, "Bridge Over Troubled Rudy," after which the character was absent for several seasons, then recast as Eric Bauza in season 14 (which I believe is the most recent season at the moment), in particular season 14 episode 5, "Bully-ieve It or Not."

Shows how much I've been watching the show, despite liking it.

I had no idea Jimmy Pesto was absent. Did his kids disappear? Two of the kids were played by sarah silverman. And jimmy jr is voiced by H J Benjamin, who also voices Bob.

So I assume neither of them is going anywhere.

Nah, his kids have been around. It wasn't a very conspicuous absence, he just hasn't come up for a while. It's easy to miss if you didn't realize the VA had been fired.
